Hi,
Any IDE plugins that work with Arduino Due will work with the EtherDue.
For example the 2.x.x beta versions of the Arduino for Eclipse plugin support Arduino Due: http://eclipse.baeyens.it/
You can also program the Due directly as a ATSAM3X8E microcontroller using the Atmel Software Framework (ASF) and/or Atmel Studio, but this is more complex again and not necessarily something we'd recommend.
